Im Zweiten Weltkrieg war er, bis zu einem Absturz im Jahr 1941, als Flugzeugführer eingesetzt. Nach dem Verlust der fliegerischen Verwendungsfähigkeit folgte der Dienst in Stabsverwendungen.
Nach der Kriegsgefangenschaft, die bis 1947 dauerte, übte er eine kaufmännische Tätigkeit in seiner Heimatstadt Kiel aus.
1952 wurde er Beamter im Amt Blank, wo er, bis zu seiner Übernahme als Soldat, Leiter der Abteilung VI Luftwaffe war.
Panitzki bot am 12. August 1966 seinen Rücktritt vom Amt als Inspekteur der Luftwaffe an. Am 20. August übte er im Zusammenhang mit der Starfighter-Krise öffentlich Kritik an der Führung des Bundesverteidigungsministeriums, worauf er am 25. August 1966 in den einstweiligen Ruhestand versetzt wurde.
Generalleutnant a.D. Werner Panitzki starb am 2. Juni 2000.
